After I ran the uninstaller that comes with the nightly build, all previously installed MWorks 0.6 applications remained installed. Deleting them from the computer’s application folder removed them and allowed me to install the nightly build with no issue.

Do you mean that you tried to run the uninstaller manually, and it failed? I don’t know why that would happen. Did you enter your password as requested?
FYI, recent MWorks installers automatically uninstall any existing MWorks components before installing new ones, so there’s no need to manually uninstall beforehand.
